It can be assumed that an organ was already installed during the major church renovation in 1658.
The current organ was installed in 1890 and replaced an organ from 1783. This new building was made possible by a generous donation from the village. The landowner Maximilian Mehnert stipulated in his will that the church in Deuben should be paid for a new organ. An inscription on the inside of the console door still reminds us of this today. In 1889, the community commissioned the master organ builder Conrad Geißler from Eilenburg to build the new organ, which was completed in mid-January 1890 as the 103rd instrument of the organ building company. The organ was consecrated on February 09th.

The facade pipes had to be handed over in 1917 due to the war and could only be replaced in 1929 as part of a church renovation. Apart from the installation of an electric blower in 1957, the organ was not subjected to any major changes or repairs for 77 years. In 2006, the organ building company Wünning from Großolbersdorf carried out a general overhaul of the organ. The decorative elements of the case were also re-gilded and the facade pipes were given a silver varnish.
